DBDB : a Disulfide Bridge DataBase for the predictive analysis of cysteine residues involved in disulfide bridges
نویسندگان
چکیده
We present a database of structured, verified and useful information about cysteine residues involved in disulfide bridges. The database has been filled with proteins of a subset of the PDB database called select 25. A rough analysis of the proteins contained in the database shows that it is possible to identify cysteine residues which are involved or not in a disulfide bond from the amino acid sequence that surrounds the cysteine. The goal of this database is to serve as a reference for the evaluation of disulfide bridge prediction softwares and will help us develop our own prediction software.

Molecular Characterization of a Three-disulfide Bridges Beta-like Neurotoxin from Androctonus crassicauda Scorpion Venom
Scorpion venom is the richest source of peptide toxins with high levels of specific interactions with different ion-channel membrane proteins. The present study involved the amplification and sequencing of a 310-bp cDNA fragment encoding a beta-like neurotoxin active on sodium ion-channel from the venom glands of scorpion Androctonus crassicauda belonging to the Buthidae family using r...
متن کاملConservation of cysteine residues in fungal histidine acid phytases.
Amino acid sequence analysis of fungal histidine acid phosphatases displaying phytase activity has revealed a conserved eight-cysteine motif. These conserved amino acids are not directly associated with catalytic function; rather they appear to be essential in the formation of disulfide bridges. Their role is seen as being similar to another eight-cysteine motif recently reported in the amino a...
متن کاملOxidative folding intermediates with nonnative disulfide bridges between adjacent cysteine residues.
The oxidative folding of the Amaranthus alpha-amylase inhibitor, a 32-residue cystine-knot protein with three disulfide bridges, was studied in vitro in terms of the disulfide content of the intermediate species. A nonnative vicinal disulfide bridge between cysteine residues 17 and 18 was found in three of five fully oxidized intermediates. One of these, the most abundant folding intermediate (...
متن کاملContribution of Disulfide Bridges to the Thermostability of a Type A Feruloyl Esterase from Aspergillus usamii
The contribution of disulfide bridges to the thermostability of a type A feruloyl esterase (AuFaeA) from Aspergillus usamii E001 was studied by introducing an extra disulfide bridge or eliminating a native one from the enzyme. MODIP and DbD, two computational tools that can predict the possible disulfide bridges in proteins for thermostability improvement, and molecular dynamics (MD) simulation...
متن کاملOptimal Interstrand Bridges for Collagen-like Biomaterials
In some natural collagen triple helices, cysteine (Cys) residues on neighboring strands are linked by disulfide bonds, enhancing association and maintaining proper register. Similarly, Cys-Cys disulfide bridges have been used to impose specific associations between collagen-mimetic peptides (CMPs). Screening a library of disulfide linkers in silico for compatibility with collagen identifies the...
